I am running Alfresco Community 3.2 on CentOS 5 (64bit) with MySQL and using the bundled Tomcat. 
One of our sites is showing a wrapped exception in the "Recently Modified Documents" dashlet (shown at bottom of this message).
Additionally, the Document Library is listing two folders (two directories deep) that when clicked, just return the user to the root level.  These folders can not be deleted (attempt returns a "Could not delete 'x'" message).
I tried rebuilding the Lucene indexes as described in http://forums.alfresco.com/en/viewtopic.php?t=8002 , but after restarting the server, could not login except as admin.  When looking at the site as admin, all the folders were still there, but the documents were missing.  I reverted to the old indexes and am back to the exception in the dashlet:

Hi,
Can you try to delete the folders and get the exception stack associated with the error?

I'm not seeing any error log output when I try to delete the folders.

I was just able to talk to the user who was working with these directories on the site in question.
He said that he had been reorganizing folders by checking the checkbox and choosing to move them.
The folders/files made it to their destination, but seem to have left these "ghost" directories that can not be deleted.

We'll need some way of identifying what is happening when user attempts to delete the folders.  You say that there are no errors but that the folder just remains in place?  A start is to dig out the page for one of the "ghost" folders using the Node Browser.

I used the node browser and followed the path through the site's document library to the parent of the offending "folders".  They do not show up under "Children".  Only the "working" folders that also show in the left pane tree (on the document library pages) have child node entries.

I am having the Same issue with 3.2r Comunity Edition. Is there a Workaround or solution by now?

Please raise a bug in issues.alfresco.com with details on how to reproduce.  Sorry, but we'll have to investigate this at a lower level.

I'm also using Alfresco community edition 3.2 and have had the same problem twice.
I could not find any bug reported in issues.alfresco.com, this issue has already been reported, or even corrected?
