this is mainly a UI restriction. The data model behind comments on documents / folders is the same as used in discussions, so technically, it would supported threaded comments. For sake of simplicity, the comments section has been designed as single-threaded on the UI layer. It should be pretty simple to replace the comment section with a customized variant that supports threading.
