I created a rule in a space template which transform a doc file to a PDF file and move it to a different folder. but this rule does not work when I created a new space based on this template.
Can I have rules such as this in templates?

Yes, you should be able to, rules should be copied when you copy a space.

Do you see any errors in the log file? If you copy a non-template space with rules do the rules get copied?

The rules are copied but not executed.
the key question is how the rule knows the reference of the folder to copy? see the following sample:

My template space
-inner space A (in the template)
-inner space B (in the template)
- rule in space B - transform content to PDF and copy to folder A (folder A is specify in the rule).


When I build a new space based on My template space I get a copy of space A and B, and space B has the rule in it.
but
1) the rule is not executed.
2) the rule still points to space A in the template space and not in the newly created space.

Unfortunately the data saved with that particular rule (Copy to Folder) includes information on the destination node for the copy - and that data is copied accurately to the new folder structure - which means the destination property is wrong. At the moment you will to manually fix up the rule in the UI. Feel free to raise a JIRA item for this issue.
