We are experiencing the exact same problem here, our AF version is the "community Edition 2.1.0 (482) schema 64".
Running it on W2K3 Server, we have tried restarting every service, it doesn't help : once the error happens, everything related to Alfresco (and that includes MySQL) is impossible to use.
One additional clue though : We have noticed that we even if the MySQL service seems to work, actually it is not : command lines and/or web interfaces such as PhPMyAdmin, tell us that the MySQL server is "gone away" (I smiled at the tone of this error message but it's literally this : "gone away"
)
Thus what Kevinr says here above seems happening with us too : this is somehow related to a Database connectivity issue.
The thing is : we don't do anything special beside letting Alfresco run for like 1 or 2 days, with no problem at all. Suddenly, the error happens and the only way to fix it is a complete reboot of the server … which is not handy :?
Any lead on any way to investigate this further on , or, let's dream, a solution ?

a month and half later, some feedback on this issue :
I first thought that deleting the old .jar file would have helped : we didn't experience any problem during 2 weeks or so.
Then, server began to crash again. And now it's like 10 times per day, making it purely impossible to use for work.
Weirdest thing is that we didn't change ANYTHING on the server, except that now we have 3 persons coding on the project instead of 2. Oh yeah and something I forgot to mention in my first post, our server is virtual (VMware). I expanded its resources allocations (doubled memory and CPU allocations) but that doesn't change anything…

You really did run into some errors, this is why you started and stopped alfresco a number of times i see.. I work on linux, and it appears that once alfresco has suffered an error, the stop mechanism doesnt work well, and leaves the tomcat process up and running. You should kill all tomcat process that run, this is what the javax.naming.NameAlreadyBoundException: alfresco/jmxrmi means. There is already a tomcat running with that bean.
