I haven't seen this issue raised, or I missed it altogether…
Is there a way to disable transition buttons when files are checked out on a specific workflow task? Ideally, the user would not be able to advance the workflow until all the documents have been checked in.
Would this be a Jira issue? I would also imagine that this needs the flexibility to allow the workflow to proceed (buttons enabled) in certain circumstances where there are documents remain checked out. It appears that this would have to be configurable for each task?

Not out-of-the-box - that would require custom task dialog (in Java).
If you can raise an issue and relate to AR-1887 we can process during planning.
