Configuration overwritting mecanism

Hi !

Can someone explain me how configuration files are set in alfresco and how overwritting is handled ?

I can find some option in multiple config file, ex :
protocols.rootPath is defined in tomcat/webapps/alfresco/WEB-INF/classes/alfresco/repository.properties and in tomcat/shared/classes/alfresco-global.properties.

There is XML file too, I have difficulties to understand the way everything is linked together.
