User home directories conversion not in original places

Hello,
We have a User Homes directory where all the user home directories live.  I converted alfresco from 2.1 -> 3.3 -> 3.4c, and the users are now under "Company Home" instead of "User Homes".  Some users are under User Homes, but some aren't.  What am I doing wrong?  And should I updated 1 by 1 after the system is up in the Administration console?

This was a manual process, fixed.  is there a way to specify the default directory when a new AD user logs in? by default this goes into company home, can we have it go into User homes?
