We are going to start migrating department users to Alfresco. Our Plan is to create sites for each department with the folders mimicking the folders they have
in place today.  We also want to populate their files into the folder structure within Alfresco so they can just start using Alfresco.  We have set up SSO and each
department will have a point person that will be the Admin for their site.  Okay so here is my questions how do we set up sites so the user of a department signs
in and is brought to the site we set up for them?  Is the only option to set up as admin and invite them in?  How do we populate their files in there alfresco instance?

You might take a look at this forum post, and others, to figure out how to redirect users to a specific site. The default is to show the global dashboard when someone logs in.

No, you could use the site service to create new sites and invite people to the newly-created site.
How do we populate their files in there alfresco instance?
There are a lot of options for how to get files into the repo into the site document library. You could expose the repository as CIFS file share and simply copy the files like you would to any other network drive. Or you could use FTP. Or webdav. Or you might want to try using CMIS by using one of the client-side libraries available in the Apache Chemistry project. If you are doing a serious volume of data migration you might have better luck with the Bulk File System Import Tool available at Google Code.
