Override folder for Share webscripts?

Where can I put custom webscripts for share? I've tried with this directory:

tomcat/shared/classes/alfresco/web-extension/site-webscripts/org/alfresco/components/dashlets‍

However, webscripts placed there are not registered when I refresh webscripts. When I place the same files in the share webapp directory tree everything works as expected.

Yep, that's the correct place. You might need to restart Tomcat first time you create the web-extensions folder.
