Yes, you can, using Custom Associations. You have to define them in an XML configuration file (http://wiki.alfresco.com/wiki/Data_Dictionary_Guide#Non-Child_Associations) and then expose them on the property sheet (http://wiki.alfresco.com/wiki/Displaying_Custom_Metadata#Associations_in_the_Web_Client)
But i think what you mean is letting end-users create ad-hoc relations between documents (any instance of a content type) - that isn't support yet, they have to be formally defined in the content model and then be exposed in the web client.
Perhaps it would be a good idea for 3.0 to have end users create ad-hoc, instant relationships between nodes, with relationship properties e.g. a name property, definition (e.g. docx is-an instance-of webproja, docy requires docz) and thereby creating some network between nodes that can be visualised (a collaborative ontology - social computing to the max
