Hello,
I have a problem with a copy inbound rules :
- From site1 to site2
- All new item
- Apply to subfolder
I create a folder named folder1 and a file behind in the site1. In the site2, I lose the structure (the file and the folder1 are in the same level).

I think you have checked in the check box apply rule to sub spaces.
Because of that the rule is getting executed when space is created and it will get executed when you place new file under that.
But in the destination location you have specified one space only because of that they are created at same level.
