Not sure what exactly you mean by always tying to folder. Once you create rule on folder it will be available and whenever given condition met it will be executed.

You do not need to run rule explicitly. For Example if your condition is For "All Item" when "Item created" then whenever new content will be added to that folder your rule will be invoked automatically.
