Encryption of deployable content

I think the content moved in deployment process will be plain text. Is there any way I can encrypt (3DES) the data that is transfered?

Deployment occurs over RMI (a binary protocol), although as you say the data is not encrypted.  This is being tracked in JIRA at http://issues.alfresco.com/browse/WCM-516 - I'd encourage you to vote and/or comment on this issue.
