So, the only possibility to disable notifications at a site level is to go as an admin to the site page of each user, one by one, and disable them for him ???

Getting grumpy with a volunteer who is helping you is not going to encourage future help.
I don't know this area of the product very well, and our documentation on customizing this feature doesn't address your specific question. But I can recommend the following areas for you to search for a solution:

I didn't intend to "get grumpy" with Sujay Pillai. I apologize to him if he took it this way. I understood than if his answer was complete (and I didn't find any other better answer anywhere else), it would mean, as I said, that there is no way to disable notifications at a site level excepted by disabling them on behalf of each user. And this would make me grumpy, certainly.
Is this correct ? Notifications can be configured only either globally or at the user level ? That's the question. I will try to dig the sources to see how this is done, but with little hope.

Thank you for your friendly response. In my rush to respond, I failed to noticed the time gap between the posts and the different users. It is easy in a text-only medium for a response to be misunderstood to be stronger than was intended. It is also useful to remember that all the assistance here is provided for free, and in many cases the software is also free. Paying customers can escalate concerns through support, but even then we appreciate it when people aren't grumpy. <grin>
I don't know this area of the product well enough to help out. It seems like an obvious feature request, but it hasn't come up very often. Some organizations with needs that cannot be met with the standard notification system will turn it off globally and configure individual notifications using content rules, policies, or behaviors.
As a Product Manager, I hang out here to get feedback on product gaps like this one. I'll add this request to my notes, but we won't be getting to it for a while.
That said, I would be surprised if it isn't possible to meet your needs with the current notification system. I would expect there to be a Site Preset that could be changed, which would take affect for new users. Existing users could then be changed by running a script against an API, or to update a property in all the Person objects, or to modify existing presets. It will take some investigation to know what is possible.
I hope you report back what you find.
