The bootstrap is only used the first time alfresco starts. More directly the first time it detects the schema it has attached to is empty. As far as I know you would need to kill your schema and restart in order to have the company home name change via the bootstrap.
You might try changing it a: by hand b: in an export then re-import c: via the webclient (I am not sure this works)
