I used to work with all-in-one archetype project. Now to work with ADF, do I need to use the repo amp archetype project to create my custom webscripts to eventually call them in ADF ?
ADF does not have any impact on how Repository extensions can / need to be packaged and deployed. Whether you use AMP or JAR packaging, as soon as Repository web scripts are deployed to Alfresco, you can call them from ADF.
