after restore, company_home folder structure incorrect

For some reason after a restore the company_home folder structure is listing the incorrect content.  I will try to explian this as best I can.

If I have the following folder structure on the original system under company_home:
A
A/A1
A/A1/A2
A/A1/A3
B
B/B1
B/B1/B2
B/B1/B3

So on the original system the company_home has only 2 folders listed:
A
B

After the restore the company_home looks something like:
A
A1
A2
A3
B
B1
B2
B3

If I find the 'A' or 'B' node and drill down on it, it has the correct children 'A1' & 'B1' respectively.  If I drill down on 'A1', it has it's proper children A2 & A3 and so on.  But for some reason it is listing most all the folders at the company_home location.

I tried to run a lucene full-index rebuild (on startup) and it did not help.

Does anyone how what would cause this or how to fix this?

Ok, this is MUCH worse than I thought.  I wish I could give a screenshot.

I noticed that ALL FILES in the system are listed under company_home.

Why would this be?  All files and folders are listed under company home as well, but they are just pointers I'm sure because the structure is correct after I drill down on the folders.

Can anyone help here?

This is now working.  I have NO idea what happened but I did a complete restore again and everything is working.
