I have an share-config-custom.xml in alfresco/tomcat/shared/classes/alfresco/web-extensions. If I creates another one in alfresco/tomcat/webapps/share/WEB-INF/classes/alfresco/web-extensions, must I copy the first or in runtime two files are merged in share application?

Don't touch or put anything under WEB-INF.

I don't touch under WEB-INF, it's a amp pluggin which does it.

I don't know about the automation but I agree with you the share-config-custom.xml should ship the minimum setting to make it work.
I agree with you, everything else should be moved to an example file.

But I found in the Alfresco tutorials that you must configure share-config-cutom.xml in share/WEB-INF/classes/alfresco/web-extensions, in order to add custom document types and attributes to share app. If it's wrong, how is the good way to do it?

Maybe this will help you http://docs.alfresco.com/4.2/concepts/share-configuration-files.html

Multiple share-config-custom.xml can be deployed by packaging them as JAR or AMP
