Cannot update persmissions on large folder / or run a script to update its content

I have a large folder containing over 500 000 specific documents (new doc type). I cannot modify nor add new permissions when the folder is large. Additionally my script to update the content does not work on this large folder (works fine on smaller folders). I tried adjusting the timeout but no luck yet:

org.nuxeo.dnd.upload.timeout
org.nuxeo.dnd.exec.timeout :n

You should upgrade the transaction timeout, nuxeo.db.transactiontimeout
