The most important line is:

CONTENT INTEGRITY ERROR: Indexes not found for 5 stores.
This means that in your database, 5 stores are defined. However, the lucene indices of those stores were not found. Those indices are normally stored in a submap of dir.root, so when you change your dir.root, you either have to copy the indices and contentstore as well, or clean up the alfresco db schema (start from scratch).

Are you trying to port your existing repository from 1.4 to 2.0? I'm not sure if that will work, you may have to run db upgrade scripts.

Yep, that fixed the problem - I blew away my old database, and everything started up fine. Thanks!
