We're exporting documents and workflow information from alfresco using a software package we found on git. We're running into an issue where we're getting almost all of the documents except in rare cases where we're missing one or two.The notable things about the file we're missing:1. It was locked

Could you provide a reference to the package you found on Git(Hub?). Without that it will be difficult to answer at all.

Also, one thing I did want to try was changing the extension from .PDF to .pdf in the database for this file. Would you be able to direct me on what table I would change this in?

This addon / module appears to be unmaintained or just a prototype by the original developer (it's listed as beta on addons.alfresco.com). I doubt there will be many people actually using it or even in the position to share information. The developer has barely been active in the last year.
