You may directly add users in site groups as per required permission.
For ex: If site name is test, and user1 needs to be given manger role then add user1 to GROUP_site_test_SiteManager.

Not sure, if these groups are searchable or not.

Yes, they are searchable.
You can manage them using the groups form, selecting the option to show system groups, then clicking on the navigate button.

There you can add users to the desired groups, as you just described.
