The Capture Pro Brochure claims to support Sharepoint and Secure FTP. So you could start with that and then it gets vague with integration with ECM. Or you could mount a filesystem via CIFS or webdav and use that for capture output.

Need some technical details of what Capture Pro is capable of and what you want to do with capture pro. For example would you want a "watch folder" mapped to content within alfresco which you then transform. Or would you be using the scanner to capture and clean up content before sticking it in alfresco?
