Has anything changed in your plans? Either way, the documentation I linked should give all the necessary information.
In general, you need to keep the contentstore around as this contains all of your document contents. The contentstore.deleted directory is inactive content that is no longer needed and typically save to be deleted (regardless of update or not). Only if you want at some point to restore an old database backup would you potentially need that again…

No nothing changed but in order to Upgrade from 3.4 to 5.1 I need to go through the 4.0 , 4.2 and 5.0 versions then the 5.1 version .
That's what I found in Alfresco Upgrading path

For the back up I need just to make a copy of the contentstore repository right ?

Yes, you need to take backup of your content store and database and that should be enough. So you can follow below steps for your upgrade.

1. Stop Alfresco.
2. Take backup of Content Store (alf_data folder) and and Database.
3. Install vanilla new version of alfresco.
4. Add customization on new vanilla alfresco instance and do initial testing.
5. Plug this new vanilla instance to old content store and database for upgrade to be happen. Wait for upgrade to be finish. In case of failure or error you can always use your backup of Content Store and and Database.

Let me know in case if you need further help.
