I am planning to start with Alfresco in Ubuntu 12.04. If I wish to take my working Alfresco bundle and current database to Windows machine in the future, any problem will occur? Can I successfully migrate exact Alfresco bundle in my Linux machine to Windows at any time?

No I really do not think it will possible as Alfresco has two different setup for Linux and Windows.
So, It could defiantly create problem.
