Can you try a non-password protected version - does that work? if so, it sounds like a bug as it should allow you to upload the document even if the transformer is not allowed to generate a preview due to the password protection. Please raise an issues on issues.alfresco.com if this is the case.

I am aware about below error, and this exceptions gets throwed if someone tried to view Password Protected file

Maybe it is because the PDF is password protected?

And Below exception I am getting for normal files(Files which are not protected by password)

After getting above exception If I click on Repository I gets message in red strip "No Item"

but after tomcat restart sometimes I can able to perform some operations.

Let me raise issue in for this

This was a known MySQL issue to do with locks being held more than they should:
https://issues.alfresco.com/jira/browse/ALF-9978

It's been fixed on the various Enterprise branches - and will be fixed in the next Community release which is coming soon.
