What you can try
Shut down your tomcat
delete files and folders in tomcat/temp/ and tomcat/work
delete tomcat/webapps/alfresco and tomcat/webapps/share (folders, not the war files)

Restart

You must give us more details to really help out, what os, what alfresco version and so on.
What you are describing may very well be a symptom of this (if you are on linux)

Your files should not be lost.

Try an index rebuilt - it sounds like you may have trashed it.

You can try index.recovery.mode=AUTO in alfresco-global.properties, but you might need FULL in order to completely rebuild.

I have done a full index rebuild, and all my files came back in Share.
