Is there a difference between the email notification service in community vs. enterprise? I do not believe there is any difference in the underlying email service between Community and Enterprise. Enterprise does provide an admin console UI to configure outbound email, but those parameters can be set manually in the xml configuration file.

There may be a difference between versions, which versions are you comparing? There have been a few batches of work improving and fixing the configuration of the email subsystems, so one is probably 'in advance' of the other.
