The user usage is implemented with policies and I recently (In 3.2E) fixed some problems with the policies firing too many times or or not firing at all when creating and deleting nodes. While I can't be sure that this is the exact cause of your problem, I'm sure that bug did not help

In the 3.4d community version also appears that message:

10:10:42,273 WARN [org.alfresco.repo.usage.ContentUsageImpl] User usage (workspace://SpacesStore/55178306-5a78-432b-afeb-3af92d38af9d) is negative (-2135381) overriding to 0

After 10 lines of this message, I have could delete the user space from admin ….
