I am using PassThru authentication

authentication.chain=passthru1assthru
going through the local server

passthru.authentication.useLocalServer=true
which is a member of the AD Domain.

It is setup (with no extra specifications) so I can authenticate as user or as user@domain.com.

If I authenticate both ways in Alfresco, two different accounts will be created. One for user and the other for user@domain.com.

It occurs to me that I could probably create a third account domain\user.

Is there a config in Alfresco I can set to keep this from happening or should try a different authentication schema?

I think ldap could keep this from happening, but I want to be able to use CIFS too so ldap is out of the picture.

I don't know about duplicates management, but I advise you to use LDAP sync and you won't have that issue. LDAP is not out of the the picture, even if you want CIFS. I've been able to chain passthru for authentication and LDAP for the sync and it seems to work in all situations. I can login thru CIFS, FTP and of course Web. Have a look at the Wiki, there is an example on that kind of setup there: http://wiki.alfresco.com/wiki/Alfresco_Authentication_Subsystems#Example. I have yet to completely test everything but so far so good.
