Yes you could try EncFS or you could just restrict access to the files to the account that alfresco runs as.

Whether to use encryption or not depends on whether you have your root level accounts secured. And if you don't have root level access tied down then I'm afraid you are fighting a loosing battle.

not entirely true, you might want to protect your data even if the server was physical stolen…

I think root level can acces data only if this level can acces to the encritpion key ?
