Yes. The bottom line is: you can configure rules, etc. in the Explorer (JSF) client to spaces under the Sites root, but all bets are off as to the effect on the Share components and any "odd" behaviour that might result.

We are planning to add rules natively to Share this year.

Has the latest Enterprise 3.1 release taken into consideration any of the bugs that may come about when accessing/configuring Sites via Explorer/Share?
Also, has any email notifications functionality been introduced to Ent 3.1?
